Story based on the modern day two months after the Templars took the shroud of eden. Main protagonist will be an initiate who has trained under Gavin Banks and is stationed at the Altair II. You can interact with the crew members and William miles. Rebecca will have an animus on the ship and you can relieve the life of an assassin during the Civil War. After a templar saved his life despite knowing the assassin's allegiance,the assassin begins to wonder if there could be a unity between them but his older brother is against it. The assassin's role in the war is to kill the templar conspirators influencing the war and personal quest to find the templar who saved him. The templar is the Grand Master's daughter who was forced into the order despite her mother's pleas since it was a tradition in their family. The same goes for the assassin and his brother who's mother and father were assassins. Despite being warned by his brother and the mentor to stay away from her, the war brings them closer together.The brother reveals himself to be a double agent for the Templars working directly under a mysterious figure called The General. The General of The Cross is an anonymous leader of the Templar Order same as the one in the modern day. The assassin and the templar team up against the brother and the General and in the end the daughter confesses to her father that she is in love with the assassin and leaves the Templars. At first, the father is upset but respects his daughter's decision giving her the piece of Eden the assassins have been looking for during the course of the game: The Paradox, which deactivates the power of every piece of Eden it comes into contact with. It was created by Minerva just in case Juno escaped from the Temple. It could take away her power and banish her from the earth forever. The grand master thanks the assassin for killing the General since he was more concerned with power rather than the order and says that they can never meet again since they're still enemies. Years later the two were married with the assassin becoming Mentor and his wife his advisor. The mentor used the Paradox and discovered an Apple of eden which revealed an imminent threat to the planet in the year 2012 and that an assassin would save the world but unleash a first civilization entity known as Juno into the world. The mentor researches Juno using the Apple and Paradox and realizes that she poses a threat bigger than the Templars and places the Paradox at his wife's burial site which reveals that the Apple prolonged his life before passing away at 112. The modern day assassins have found the Paradox but again Sigma Team found it first. The Initiate alongside assassins,Emmanuel Barraza, Galina Voronina,and an unnamed assassin attack sigma team. The assassin retrieve the Paradox, Galina and Otso Berg have a rematch with her killing Berg with her new footblade, Emmanuel breaks his promise to never kill again by assassinating Violet da Costa when she tried to shoot the initiate, the unnamed assassin gets shot by sigma team and the assassins escape with the help of Susan Drayton,the Altair II captain. At the end of the game, you see a templar conference being held discussing the lost of sigma team and the assassins' growth with the help of the initiates. Alan rikkin's face is revealed as he talks to a figure in the back and explains that they lost the paradox to the assassins and Laetitia England comments that sigma team was more of asset than a big loss. The figure asks Alvaro Grammatica if the shroud has produced any results to which he agrees and says the Phoenix project can proceed but they have to stop the assassins from using the paradox and it will take them a few weeks to activate it. The figure orders them to use every asset at their disposal to find the paradox. A member of the meeting question the figure only for him to be shot across the room while the others remain silent. The figure stands up showing a templar ring and cross belt and names several men throughout history who were sages that encountered assassins and Templars and said that the war is almost over and that he and his "beloved" will finally be united again. A part of his face is shown and reveals his blue and green eyes, which reveals the General to be a Sage.
